If my memory serves me right, there is another trick here. I beleive Protel takes into account hidden comment and designator strings on the PCB when it attempts to find the boundary of your design. At least this has been my experience using Protel 99SE. The solution? If you can afford to turn on

Your symptom is exactly what is seen when a primitive, designator, note, etc. has gone off into never-never land. Often the problem is something at a negative absolute coordinate (off the bottom left corner) - Protel doesn't know what to do with negative absolutes. Yes, you can select and

The bounding rectangle is supposed to be the board outline. If there are primitives out of bounds, Protel will extend the bounding rectangle to include them - even if they are outside the actual board outline. At this point, you best bet appears to be select, copy, and paste into a new
