Thanks for your active help, i did download the TPP_Setup_v4_6_2 and again
ran the PeptideProphetParser.exe on same pep.xml file its working fine.

For Comet support, you need to be using TPP version 4.6.2 or newer. The
current release is 4.6.3. You're current running 4.5.2. I just ran
PeptideProphetParser from version 4.6.3 on your file and it processed fine.

Hearty thanks for replying on my problem, yes there are both target and
decoy peptides available in 54ProtMix_S1R1.pep.xml file but still its
giving this error.

Are there peptide IDs in your 54ProtMix_S1R1.pep.xml file? The error
message is suggesting that there aren't any. If you don't know how to
tell, you can email me that pep.xml file and I'll take a look.
