OK, +1 for a tentative MostUsedDirectories sorting option then.
One thing I'm not sure I like about this (with the straightforward
implementation) is that it returns the deepest directories. Eg., if I
have 9 files in ~/foo/bar, 9 files in ~/foo/meh and 10 in
~/another/dir, I'll get "~/another/dir"

No, but what Markus wrote does up to a certain degree. Any in any
case, I think "most used directories" is the wrong approach. This is
about files, not folders.

I think any extensions from inside
/usr/share/zeitgeist/_zeitgeist/engine/extensions/ and
~/.local/share/zeitgeist/extensions/ should be loaded by default (or if
you prefer, those symlinked in a "active"/"default"/whatever directory
within those directories). The ZEITGEIST_DEFAULT_EXTENSIONS variab
Zeitgeist is not supposed to start unless it is needed by something (in
which case it will start automatically thanks to D-Bus activation).
