For a very good, if not tedious explanation of how this might come about there is a book called "The Emerging Science of Homeopathy, Complexity, Biodynamics and Nanopharmacology" by Bellavite and Signorini -- Amazon.com has it.
The authors summarize the research, with many citations, and work intelligently toward shifting the paradigm by which we currently view the workings of the cell and its chemical processes, to a more quantum view. Without going into great detail, they present information about how the body, cells and water can encode information from merely an electromagnetic signal. Water is also stated to be a much more complex substance than one would think and that physics research is still on going on its many permutations of structure. It is not just a bunch of molecules of H2O randomly interacting with each other. The studies that they present in this area are very informative. My take on the thought remedies is that thought is electromagnetic and can be focused -- although they do not discuss this subject. The information presented does demonstrate how water can encode electromagnetic and other types of information. They make the significant point that the cell is not simply a bag of water with various molecules and organelles floating around randomly, but an organized matrix that carries information and propagates it via mechanims such as the formation of microtubules in various configurations and the cross linking of protein molecules in various ways so that their physical configuration becomes the carrier of the information -- which may have started with simply a photon of light, for example, as in the case of vision. A photon of light is an EM signal and it causes many effects on the physical body and our individual cells. It is also interesting that homeopathic remedies do not show a typical dose response curve. That is increasing potencies are not met with linearly increasing responses. There are potencies, in a series of dilutions that have no effect at all. While a higher or lower potency does, a psuedosinusoidal dose response curve. There are many aspects of homeopathy we do not understand, but as well there are many pharmceuticals in this category also. Sometimes it is enough to know that they work some of the time for some people, enough to explore if there is not something there since they are so inexpensive and without toxicity.
