I originally had the thermal base (still do!) but bought the magnetic stir base not too long after it became available. The magnetic stir allows me to make perfectly clear CS in batches of half gallon and gallon. With thermal stirring only half gallon batches were a bit variable. Ken can tell you about adding the glass funnel with the thermal stir, but I never tried that, I just went to the magnetic stir, and I really like it. FWIW, I also bought the teflon stir bar, but I like the ones Ken includes with the base much better.
