Well, apparently they are there otherwise the ls command could not show them. 
But you talk about 
Library~ Preference~ (I don't know what you mean with the ~) but it should be 
Preferences, not Preference. To see it in Finder, type the following command in 
TERMINAL:

open Library/Preferences
--
