The D44 is one where you plug a PCI card in and there is a cable to a
break out box with 1/4 inch In and Out sockets.

Ins 1/2 and Outs 3/4 control I and Q channels to and from the SDR1000
and Outs 1/2 provide a headphone connection.

Yes, the program detects the D44, as well as the internal card on the
PC, but I'm not sure if I selected the right I/Q settings. I did see
that there was an option to reverse the channels, specifically for the
SDR1000, but am not sure whether this is needed with the D44 soundcard?

Yes, the SDR1000 stays 'on' when you close the program, although there
are relays that click when the PowerSDR program connects. In fact, the
radio takes more power when PowerSDR is 'off' than when it is 'on'. I'm
told that's because the program disengages relays when it switches the
radio to on.

I have VAC version 4.03 installed. I bought it ($39) to try to do away
with the need for another soundcard when using the SDR1000. I'm not
sure that this will help with the D44 hardwired to Line In/Out on the
SDR1000 hardware though?

I hope that this clarifies the situation a bit more? I think SDRadio
should work with the SDR1000, as it specifies things that are to do with
the SDR1000 hardware, I think I just need someone who has set theirs up
with SDRadio to explain what settings I need to specify.
