When I changed the parameter file to force it to use mzdata by setting spectrum, path type to mzdata.
I get the following error: # Commands for session FG037WQ0Z on Thu Jan 6 10:30:37 2011 # BEGIN COMMAND BLOCK ###### BEGIN Command Execution ###### [Thu Jan 6 10:30:37 2011] EXECUTING: run_in c:/Inetpub/wwwroot/ISB/ data/oetzitest2; c:\Inetpub\tpp-bin\tandem c:/Inetpub/wwwroot/ISB/data/ oetzitest2/otzi_14.mzdata.params OUTPUT: X! TANDEM 2009.10.01.1 (LabKey and ISB) Loading spectra . zlib data decompression returns error -3 Cause: possible corrupted file. command "c:\Inetpub\tpp-bin\tandem c:/Inetpub/wwwroot/ISB/data/ oetzitest2/otzi_14.mzdata.params" failed: Operation not permitted END OUTPUT RETURN CODE:256 ###### End Command Execution ###### # All finished at Thu Jan 6 10:30:37 2011 # END COMMAND BLOCK Is this because the mzdata version that we can output from our MassHunter software is newer than the tandem version included with TPP? We've been using the gpm tornado version to search these files just fine. Version information from one of our mzdata files: <mzData version="1.05" accessionNumber="psi-ms:100" xmlns:xsi="http:// www.w3.org/2001/XMLSchema-instance"> <cvLookup cvLabel="psi" fullName="The PSI Ontology" version="1.00" address="http://psidev.sourceforge.net/ontology" /> Thank you for any ideas.
