Hi Magnus,

>From the error message it seems like it is failing in boost because one of
the input pepXML files or the internally referenced mzML/mzXML data files
cannot be found in the path specified.  Can you check the paths of the mzML
files  and make sure they are accessible and readable.   How are you
running PTMProphet on the commandline?
