The pins that would normally go to the front panel headphone jack are
shorted to mute the built-in speaker.

The AD-DA converters are no worse than those used on Apple's own
motherboards, rife with spurious ground loops and DC offset issues, as any
converter would be if it were housed in such an electrically and
magnetically noisy environment. Automatic Gain Control [AGC] is on by
default which more or less compensates for this when recording from typical
pop music sources. I'd check connections and wiring to restore the stereo
channels, and of course that jumper--perhaps it belongs on 1-2, or 3-4? [I
don't recall for sure.] Other than that, there is no known flaw or
deficiency in design that would cause this.
