I know your on a Mac but the Windows SM has has this issue since well into the early 2.x days. It is very annoying and not predictable when it happens or wont. I wonder if the bug has migrated to Mac, or since it doesn't always happen your just seeing it for the first time.
By an chance where the folders deleted on another computer or interface such as a web interface? That seems to be what triggers it the most on the Windows side. IE if I delete a folder in the Web IMAP interface I can't delete it in Windows or it deletes but comes back when I reboot.
