What exactly do you mean when you say it doesn't track certain emails
correctly?
One change I made in the Thunderbird.set file a long time ago was to go
into Verbosity, Browse mode, New page information 1 and 2, and turn off
everything that is voiced when a message is loaded. That's things like
links, headings, anchors, etc. The reason I did this was because the
message would start reading, then those items would be voice, and the
message would start reading again. If this is it be sure to make the
changes program specific, not global.

So, just so we can get things back to the original reason why I wrote
the email in the first place, I'm really happy to say that re-installing
the default apps and set files did the trick, and now Thunderbird works
again on the Windows 7 machine it wasn't reading on before. So, all is
well again.
