The number one rule is to maintain the same directory structure when transferring FrameMaker files to a vendor or customer. It sounds to me like things got moved around a bit. I'll make a guess and say you tucked the translated versions of the files in a new directory and you put everything into one folder. Or, perhaps the translator did that for you. The first thing I would do would be to put things back into the same relative positions and see if that straightens things out. If you've saved any changes to the files, you may want to create another set of "original translations" and park everything into the same structure you had with the English versions.
There may be another way to do it using MIF files. In theory, you could create MIFs from the English versions as well as the translated versions. In the MIF files, you'll see paragraph numbers that Frame uses to keep track of all these kinds of things. I would think you could use those numbers to your advantage (instead of trying to decipher Japanese). Modify the Japanese MIFs to fix the Xrefs (that's cross references), save and then open them in Frame. Like I said, that's theoretical. I haven't tried that yet.
