Let's be clear here ... the Hotmail add-on is totally incapable of moving messages from any custom folders on the Hotmail server to custom folders in Thunderbird (be it for Junk or any other custom folder). This has been posted over and over again.
Thunderbird can follow only one rule, cast in concrete, that has never changed and never will and that is the POP3 protocol. The POP3 protocol is THE STANDARD written when dirt was new. These add-ons cannot make Thunderbird do anything different. The POP3 protocol allows for messages to be transferred from the server to the Inbox of the mail client. That is it - no frills, no exceptions - that is what you get. It was written in the days of expensive server space so it assumed that, by default, you would delete your messages on the server once read. However, it did allow for messages to be retained on the server. So, in the POP3 protocol messages on the server have one of three states only. The first is that they exist or they do not. The next two are that, while they exist, they have been downloaded or they have not. That is it for POP3 - no read or unread status on the server exists for POP3. Therefore our Webmail Author is (rather cleverly) playing fast and loose with the protocol and, by manipulating the features offered in the Web access offered by the Hotmail service, somewhat fooling Thunderbird to accept messages delivered from custom folders on the Hotmail server. Nevertheless the Webmail Author cannot overcome the fact that all messages delivered to a Thunderbird POP account must go to the Inbox of the account in Thunderbird. Despite this restriction and recognizing that users of the Webmail add- ons may wish to be able to segregate messages in Thunderbird based on the originating folder on the server the Webmail Author has provided help that can be used in Thunderbird. The Webmail Author adds to all messages and extra header line with the format: X-Folder: xxxxxx Where xxxxx is the name of the originating folder on the Hotmail (or Yahoo etc) server. For our part we need to create in Thunderbird one or more "Message Filters" that will look at the X-folder header information and decide, based on the orginating folder name what we want to do with it in Thunderbird - for example move it to the same folder name in Thunderbird. Thunderbird messages filters are not complicated but you will need to tell Thunderbird about the X-folder header. If anyone reading this finds the message filters in Thunderbird too daunting then please just say so and I will try to provide further assistance. I hope this will help a bit.
