Windows Explorer is notorious for not working well when it's performing operations which are being done through a wedged-in layer designed to "trick" it into thinking it's dealing with just another drive. All of the "make my Treo look like a thumbdrive" software is doing at least two layers of that sort of indirection.
Windows Explorer is *also* notorious for failing when asked to perform an operation involving a very large number of files or a very large amount of data. Those other apps are probably trying to use the same methods that Windows Explorer does, and making the same wrong assumptions. If you have to do it this way, I'd suggest using a command-line application such as xxcopy, which has a lot more error-checking (and a lot more patience). Having said all that, the functionality you're looking for is a good idea, and I hope someone builds a conduit that would work that way as part of the regular sync, if there isn't one already. Also try setting the properties panel of a thumb drive mapping - there's a checkbox for "optimize for quick removal" vs. something else I forget; that might fix one of the errors you mention.
