Eccleston has said on multiple occasions that he didn't want to be pigeon-holed as "The Doctor" for rest of his career - that was his justification for leaving he show after one series, and that has been his continued justification for not participating in anything "Who" related. (Never mind that he's since been in "Heroes" and "Thor: The Dark World", so it's not like he's averse to sci-fi...)
Ultimately, it didn't matter. Thanks to editing and digital composites, they found a way to get by without him.
