Moffat met with Eccleston about appearing in Day of the Doctor, it obviously
didn't lead to an agreement, and Moffat has been politic about it.  Eccleston
has on occasion spoken about disagreements he had with the production that
contributed to his departure.

Given one of the plot arcs in the piece, having his Doctor around could have
made a great deal of sense.  I enjoyed the special just fine, but I missed
having Nine about.

I've followed absolutely none of the press for Thor: The Dark World, so I have
no idea if the topic didn't come up during press for that film.  I suspect not,
since it would have eventually been picked up by inquisitive Whovians.

Eccleston has said on multiple occasions that he didn't want to be pigeon-holed
as "The Doctor" for rest of his career - that was his justification for leaving
he show after one series, and that has been his continued justification for not
participating in anything "Who" related. (Never mind that he's since been in
"Heroes" and "Thor: The Dark World", so it's not like he's averse to sci-fi...)

Ultimately, it didn't matter. Thanks to editing and digital composites, they
found a way to get by without him.
