I haven't been to a taping since 2014, but of the ones I saw in this decade - 1 
Kimmel, 1 Conan, 3 Ferguson, 1 @midnight and 1 Pete Holmes - most taped 
straight through.  There may have been longer (or shorter) breaks than there 
would be during the broadcast.

Kimmel (2011) did a set change between the monologue and the following act.  
They also kept us penned between the end of the taping and the outdoor concert 
by the musical guest (by which time I think Kimmel was in the air flying 
somewhere).
Ferguson (2011, 2014), as is well known, did a lot of back-to-back tapings, 
often doing shorter breaks than the commercials to make up time.  He would also 
tape the cold open *after* the monologue.  But otherwise things would be in 
sequence.  One of the tapings did involve a musical guest that was pre-taped 
many moons previously.
An exception to this was his last day of taping.  It was a back-to-back, but 
the live portion of the open for the last episode (https://vimeo.com/115130249) 
was taped first.  This was probably due to the logistics involved,  and there 
was a live band, a choir and dancing.  (This was the second take, FWIW)

While the musical guest at the Conan taping I attended (2013) was in studio, 
Conan often has musical guests who were not taped at the same time as the rest 
of the show.  The usual tell is whether or not he greets them on their stage 
after the perfomance.
 
Same basic deal with the half-hours.  Both @midnight and Pete Holmes taped 
straight through, though a sketch in the Pete Holmes episode had to be reshot, 
which they did before continuing.  The whole episode was also taped a week or 
so before actually airing.
