Especially on newer systems, seeing the LAN connection and activity
lights flash while the system is in S5 is not an indication that the
system is waiting for a WOL packet. It is probably waiting for
unattended BIOS upgrades and other "lights out" management events you
will never use on a home PC. It is a good indication that the PSU is
providing correct ATX  power to the board, which is encouraging :)

You can send a "magic packet" to wake the server just as the SB is
supposed to do. Wikipedia has a 'pretty comprehensive'
(http://en.wikipedia.org/wiki/Wake-on-LAN#Microsoft_Windows) list of
utilities to do the deed. 

If you can wake the system using another PC then you will have isolated
the problem to be network-related. Use a simple wired connection between
the systems (switch is OK), do not use wireless for either system (or as
a bridge between them).
