^^^ Interesting. I realize you know much more about this stuff than I do, but I'm still wondering if there are other possible causes for your finding.
Are you sure you disabled all processing in squeezelite, picoreplayer, LMS and such, including easy-to-forget stuff such as Replaygain? Obviously, it can't be bit-perfect if it's not played back at 0 dBFS, if it's being resampled or going through some other DSP. Can you rule out the HDMI-to-SPDIF converter is the culprit? Maybe it would be a better to test bit-perfection as follows? Re-record the Pi's HDMI output signal (assuming you have a capable soundcard). Sample-align the recording to the original. Then use a tool to verify if the PCM data is equal.
