Hi Tom,
we are running two versions of BioPortal in parallel (0.7 and 0.8). They
talk to the same databases therefore the they have always the same
version of the data

    Dear All,

I am a long time user of biomaRt who do not have much experience
with other form of data extraction from Biomart. I am aware that
with the shift to Biomart 0.8 biomaRt and Perl API cannot use the
    0.8 version.

Would that mean that right now when I use biomaRt I will not get the
    latest data?

Secondly I am working on widnows machine and linux server. Is there
a way to install the newest java distribution of Biomart 0.8 and
somehow feed the parameters throught the command line? I was
developing a software that utilises biomaRt data extraction but now
I am not sure if I should continue my work on this part.

biomaRt (R library) would not work with the new v0.8 webservice end-point. I presume Steffen (cc'ed here) would have this on his mind for future upgrades. Also, I guess v0.7 would be around for a good while in order to make sure that transition of third party libraries happen smoothly. And yes, you can install it on windows machine and then talk to the server through biomart java or web service API (see release candidate 6 docs)

    Thanks for your help.
    Tom
