Hello Josh, The payment method linked to your Apple account for app purchases and so on is not the same as using Apple Pay. If you set up Apple Pay with a credit card you can use it in stores by holding your phone to the card reader and authenticating with your finger print or, for those who have the iPhone X and up Face Id.
