Simon, VNC 4 and VNC 3 are protocol-compatible - their viewers and servers can be used interchangeably if required. All that you'll see is that certain features (such as local cursor rendering) aren't available unless both sides support them, obviously.
What is the problem you are seeing with the "piece of kit" & CotVNC / Java Viewer? Is the kit supplying a Java viewer of its own or are you getting one from somewhere else?
