Hi guys! I am new to the list and WOW I am specifically looking on this topic.
I am the Webmaster for our church's website and I was looking for services like
PAYPAL but oriented for nonprofit organizations.
What I am looking for is to facilitate donation, offerings and for the future, shop capabilities. Do you know any?

I suppose that it depends upon the nature of your church, but my church's website does not include any of the features that you describe. I have developed a separate site for donations, but this has not been put onto the Web and resides on my laptop.
For regular payments, people seem to prefer automatic payments or credit cards. We have one member who uses Internet banking to transfer from his account to ours. I think that Paypal may be overkill.
It may be useful for a shop, but, even then, people in a church prefer to congregate. If someone is not mobile, then others will visit them. I think you should consider carefully all the cultural features of a church or other nfp organization before trying to fit them into a commercial model.
