I've done some looking around this morning, and I'm having difficulty
finding current benchmarks. I think the problem is that everyone is
so accustomed to Apache beating the pants off IIS that nobody bothers
to test that assumption anymore. The scientist in me doesn't like
that, but the engineer thinks it's reasonable.
I did find this:

which compares BSDI+Apache against NT+IIS. Unfortunately, it's two years
old, which means that it gives a useful data point, but not a current one.
(On the other hand, the chances of IIS out-evolving Apache are zero. So
if it was behind then, it's further behind now.)

We just moved from an NT/IIS-based server setup to a much more
flexible Linux/Apache one. For a start it runs twice as fast on the
same hardware (a P-II 233) and supports far more CGI and Perl
functions, which we have started using extensively. Also, Linux
hardly ever falls down. You can find our Press Release on the subject

But this is not a rigorous assessment, either.
So I'll keep looking.
Speaking of benchmarks, slashdot reports this morning:
Oracle offer 1 million dollars for Benchmarks
from the I-like-cocky-CEOs dept. Guy Coates sent us a summary
of Larry Ellison's Comdex speech:" He will give anyone 1
million dollars if a) Anyone can publish a benchmark for
Microsoft SQL server, period. b) Get SQL server to run less
than 99 times more slowly than oracle database. Quote; "If
oracle is only 70 times faster, we will pay you 1 million
dollars." I want a million dollars! But you'd have to pay me
almost that much just to convince me just to use MS SQL again,
much less benchmark it.
