No. The first thing Agent does when it starts up is to read agent.ini
from the *current directory". That sets all the preferences and options.
You can tell the OS to set the current directory before starting the
program in a shortcut.
Ah...I should have checked Agent's help file earlier:

If you run Agent from a program that doesn't allow you to specify the
working directory, you can pass this information to Agent on its command
line. For example, the command to run Agent may look like this:
c:\agent\agent.exe c:\agent
