Using the primary dock button for launching WPrefs shold definitely be
the overall default already on source code level! This is thwe way it is
also configured for the Window Maker Live CD. Unfortunately i don't
speak C, so i can't send in any usable patch myself.

If we want to be true to the NeXT interface then the first icon in the dock should bring up a file manager (like the Finder icon in OS X). The Preferences.app was opened by the clock/calendar icon (which is not that intuitive but this is how NeXT used to be). In OS X the calendar icon more intuitively brings up iCal and the preferences utility has a separate icon on the dock. Since Window Maker aims to recreate the NeXT user interface these could be considered before redefining the meaning of these icons in the dock.

About including default dock apps in distros, I think it can be tricky because everyone prefers different dockapps. (For example, I'd add wmnd to control network interfaces.) If some default set is included then they should be Suggests instead of Requires if the packaging system supports that (rpm and dpkg does) because they are really optional.
