Two thoughts:

Getting "rid" of thoughts (samadhi) to me represents the beginning of 
another phase of the journey of exploration into reality.  It doesn't 
stop there, it starts there.

Having said that, the part where we are still sitting and having 
thoughts is very important, IMHO.  Remember it's "to study the buddha 
way is to study the self..." and hold it right there.  "studying the 
self" is the biggest part of the journey.  It occurs before dropping 
the self. So thoughts are natural. They are what happens.  Just trying 
to stop them is not the way.
