If the fonts would always be in a subdirectory with version suffix then you 
could not install a versioned LyX in parallel to the distro package, for 
example. Using versioned directories ensures that packages can be installed 
in parallel. Which fonts are selected at runtime is a different story (and 
IMHO not important, they do not change often).

The fonts are picked up automatically by fontconfig if they are in any 
subdirectory of $datarootdir/fonts/truetype/.
