Agreed, be clear what you're comparing. If you're saying your CD player and your SB sound different, well that's very possible (even likely), and it's really your personal choice which you prefer. However, if you're comparing a WAV file and a FLAC file, then your CD player is not involved. Further, if you can reliably distinguish between a WAV file and a FLAC file generated from the same WAV, then there's an issue somewhere in the encode/decode chain - when correctly implemented there is no difference whatsoever (and that has been mathematically proven).
