That certainly doesn't seem like a BBEdit issue. You say "Recently"; I have to ask, what changed? Was there an upgrade or a new install or a system crash or ... ?
You might try the standard voodoo for OS X -- that is, run Disk Utility and let it do a repair disk and repair permissions.
