I don't know. If I had all the answers I'd be richer then bill gates :). 
Maybe the chief of staffs? Maybe abolish the chief of staff which is 
political appointed( I think not sure). How about having the highest ranking 
officer in each branch get together and vote for a chief. That chief has 
full control over military actions. When the majority of congress votes to 
enter a conflict, the chief takes over. This way you have an expert leading 
the operation instead of a novice.
