I have now had confirmation that the Motherboard (a DFI xx 790GX) does not support SPDIF in on either of the ports. A shame as the HD Audio chip does support it but with no header anyone with this board is out of luck.
As a side note, anyone thinking of building an HTPC that needs SPDIF input make sure you read the buried specification sheet first.
