Jon and others, Thanks for the replies.
The configs were in the ~/emc2/configs folder (home directory). So I guess this is not the problem. Playing around with the steplen and stepspace parameters does make the pulses nicer, but steppers still behaving erratic. Although I'm quite convinced I had a lot nicer output on the scope earlier. I'll try first with an older xylotex board. Just to make sure the problem isn't there.
