If you are using stepgen 01 and stepgen 01 feedback you must use

Not sure what you mean.

There is an index-enable pin per joint that needs to be linked to stepgen
index-enable in a pure stepgen system and encoder index-enable when you
use
encoder feedback. That is, if you use stepgen feedback (encoder unused),
you
use stepgen index-enable. If you use encoder feedback (stepgen feedback
unused) you use encoder index-enable.
