I agree with all your reasoning here, although I'm sympathetic to Allen's
plea as far as new users are concerned. I think it's one of those things
that you really learn after it happens a couple times. Given that there is a
"fail-safe" in that the message is actually sitting in the Deleted Items
folder and that you can get it back really simply by clicking command-Z, the
only problem really is for educating new users.

How about the best of all possible worlds?:

You get Allen's suggested "Are you sure" message with a little box to check
that says  "Don't show me this again"?. There are quite a few things in
Entourage (like Save before Close) that do this already. So new users would
get the immediate reassurance, then after getting used to it could turn it
off like all we "power users" do here?
