Sounds to me like Canon copped out on you.
Call again and ask to speak with their service 
manager. I have always heard that AF is never quite as
accurate as focus confirm and you can verify this by
going to manual focus and noticing that there is an
area of confusion where you can turn the focusing ring
just a tiny bit and notice a slight change in clarity
while the focus confirm light remains on. However,
with AF the focus position in this case is either fore
or aft of the true point depending on whether your are
refocusing from a far point or a near point. If your
true focus point is always aft of true focus it can be
aligned. All I can figure is they gave it to a bottom
liner who said it was within tolerances.
