Hi,
Now that I think about it Lonewolf comes closest to a 3D environment. It 
does offer all the 3D directions and I believe many of the objects are 
drawn in 3D. The only thing lacking in that game is a Virtual 3D 
environment for sound.
However, as you were saying i don't think all the game devs are ignoring 
the 3D game potential by choice. Some of it may be a lack of skill or 
time to design one.
Writing a Invaders type clone with ships falling while you try to shoot 
them before they land is totally different from how you would go about 
writing a game in a 3D maze.
In the 3D maze concept you might be walking and come to a dead stop. 
Stone walls in front, left, and right. You know it continues, but where?
Well, there might be an opening above  you and let's say you find a way 
to climb up there and squeeze through the hole. Suddenly, you are in a 
chamber above the room you just left. Now, on this second floor you are 
exploring, and come to another dead end. You find a hole in the floor 
squeeze through, and drop down a level in the maze.
What I am describing is your normal walk forward and back, left and 
right directions with additional climb up and descending directions.  
You may have rooms to explore above and below you. That takes more math 
and a bit of skill to know how to design a maze in 3D where you have to 
climb up and descend in to them rather than simply pushing open a door 
and walking in to the room.
I know from experience drawing the mazes using a 3D array is really 
really tricky. You really need to be able to think of this and design it 
in your mind and think of how it looks visually. At least I do. I don't 
know if totally blind devs from birth can do the visualisation I use to 
think of a maze in 3D.
