I just tried it both ways and got identical results.  You might try 
resetting the browser before uploading, just to make sure you're working 
with a clean slate. You can reset it from the top box on gateway page 
here: http://genome.ucsc.edu/cgi-bin/hgGateway

Also, if you edited the file, make sure you save it before uploading.
