I see combat ships at higher altitudes than dedicated research
vessels. They have to get up for combat, and if they are too
specialized for low altitude, they can't compete.
Having ships down deep where they cannot be attacked would have the same
effect that castles had on medieval war. The attacker cannot easily
remove the castle, and while the forces inside the castle may be small,
and cannot directly attack the invading army, they cannot be ignored
either. Those forces can sally out and raid, for example.
