I'm sympathetic, being a noob here myself. I just discovered this a day or two ago;

srcds_run -help

srcds_run is actually just a bash script wrapper/launcher for srcds_linux. Reading it can be very informative (less srcds_run). Numerous comments explain some features of the script that are not documented anywhere else.

In regards to the update script overwriting user-modified files, the Valve devs would be wise to look at how APT/RPM package management systems handles user-modified files.

Any further info on this subject would be welcome. Otherwise, I'm going to have to keep backups of my entire install directory before updates, then get more specific with my backup list over time as I understand what files I need to modify and are likely to be overridden during an update.

If anyone has reading recommendations on updating and updating for multiple installations, and management of multiple game server installations in general, that would be appreciated. I need to do some reading here on the subject soon.
