Regarding line numbering: git has the ability to run complementary "clean" and "smudge" filters to be used when moving source between the repo and the working directory; these might prove useful. See https://git-scm.com/book/en/v2/Customizing-Git-Git-Attributes for more information. That said - I agree that if you CAN move away from line numbering, you SHOULD. (Shameless plug...)
