If the clicks aren't getting thru, do you have any USB controller
software that is in the way? Such as USB Overdrive? Is this a stock Apple
mouse? Maybe some other controller software (joystick or any other kind
of device that might intercept clicks)
The clicks *are* getting through, but the effect is only the deactivation of the current window -- as if the window manager was receiving wrong mouse pointer coordinates.
