I dunno...
A certain amount of discomfort is understandable, although not every character shows it. But some characters definitely handle it better than others. Kira manages to focus on the fact that if he doesn't fight, everyone is going to die. He still has issues, but they only turn up in his private moments. Ayato handles his issues in a flashback that occupies the first half of the episode and shows how he ended up in a deserted city wearing his uniform. Both manage to display a reluctance to fight without having to be pushed/cajoled/threatened/browbeaten into getting into their mecha (in RahXephon Karen tries to do the routine to Ayato, but it's pretty clear that it's ultimately his own choice and not Karen's actions that cause him to choose to fight).
iirc, Hikaru never really showed any misgivings. There were times during the series when he hoped for peace and an end to the fighting. But he never showed any hesitation to do what needed to be done.
