Personally, while I found the overall first season of GitS:SAC quite good, I also thought that it was rather uneven from episode to episode. I really didn't care for some of the episodes. I haven't seen more than a few episodes of the second season for various reasons unrelated to my interest in GitS.
Presuming he's referring to the animation industry as a whole (I defer to Core on this issue), then it could be that his comments allow room for a few individuals who excel, but at the same time he's panning the vast majority of the industry. One could compare his comments to, say, criticism of Hollywood. While there's a lot of room to complain about Hollywood, and many people do so, you can complain about the US movie industry as a whole and at the same time leave room for a few individuals within the industry that you think produce quality work.

This strikes me as quite an extreme statement; it's hard to imagine
how Miyazaki's works, for instance, could be "so much better."
There's always room for improvement -- in this case, Miyazaki's
stories could generally benefit from a strengthened plot structure --
but with stories like Spirited Away that's a minor quibble at best.
And what about, say, GitS: SAC? The first season was spectacular,
even if it did get a bit garbled at points (no comment on the second
season). The only quibbles I have with it are stylistic, and hence
subjective. In a technical sense it's quite solid.
