Tim, I concur with your suggestion as I have seen this sort of thing happen during beta cycles of the OS, from time-to-time.

It sounds to me that the Installer log is confused. There are ways of editing the log, but it would probably be much easier simply to find the stand-alone installer for 10.12.2 on Apple's site.
