Hah yes I agree that it does appear a little contradictory. Let me attempt to explian it this way.
You are a uniqeue individual, differant from me, and indeed every other human on the planet. What is the root of this? It is clearly in the brain. The brain holds the essance of the person, the physcolgy, the moral and beliefe structure, in short the 'personality'. So then what is the soul? As you say it is my beliefe that soul is spirit, further that only one spirit pervades the creation,that of the creator. But spirit and matter are two differant things. A baking anology I think. I bake some bread and use some yeast, this yeast then is akin to soul, and the flour akin to the all pervading creative spirit. After all you cannot make bread without some form of flour. If I bake some bread without using yeast, it is still bread, it still containes the flour, but bread bereft of yeast. So to is the differance between humans and animals.
