What bike do you have? On my 650 with that issue it was the female end of the plugs going into the back of the fuse box. They had become too loose and didn't make perfect contact. I gently popped them out of the molex connectors, pried them open a bit so when I snapped them back in they were butted up against eachother. That way they made a good snug fit against the rail in the fuseblock. If you don't have a 650 mebbe something similar would apply ;)
