Have you run fsck -y? That's the OS X/Unix file system check. In case you don't know about it: Reboot, and start up holding down the Apple and S keys, until the screen fills with white text on a black background; looks like a kernel panic used to. At the prompt (which is where you'll end up) type fsck -y (don't leave out the space) and hit Return. The File system will be checked and, if necessary, repaired. If you see a message that says something like: 'The volume Hard Disk seems to be OK', you can type 'reboot' and it will. If it says 'File system modified', do it again from the beginning (you'll have a fresh prompt to type fsck -y at) Keep doing it until it says 'seems to be OK', then type reboot, and hope for the best.
