I've seen this when I've accidentally drawn ``lines'' rather than ``wires'' on
my schematic. (They look the same on printouts, but only ``wires'' appear on the
netlist). You can globally select all lines to make sure all those things that
look like ``wires'' really are wires.
Please tell us if you find any other cases where connections on the schematic
don't show up on the netlist -- that would be a serious bug.
